The Center was established in 1988 as an office of the U. S. Fish and Wildlife Service (USFWS), specifically in response to the Water Resources Act of 1986 (Public Law 99-662). In this legislation, Congress recognized the Upper Mississippi River System (UMRS) as a nationally significant ecosystem and a nationally significant commercial navigation system. Congress defined the UMRS as the commercially navigable portions of the Mississippi River north of Cairo, Illinois, and the Minnesota, Black, Saint Croix, Illinois, and Kaskaskia Rivers.
